He married Elizabeth James (1814-1902) 1836 in New Bedford, Bristol County, Massachusetts.
Shubael Cottle Coffin was the only son of Jethro Coffin of Nantucket and Lydia Coffin (née Cottle) of Lambert's Cove, Martha's Vineyard, Massachusetts. Shubael Coffin married Elizabeth James of Newport, Rhode Island in New Bedford, Massachusetts in 1836.
They had three children:

- Annie Mary Coffin 1841 - 1920 (later Mrs. Charles W. Turner)
- William James Coffin (1846-1873) - died at age 27.
